A 20kb DNA segment containing a methyl-CpG SmaI site in the CpG island near the start of a homeobox transcription factor on chromosome 9. The methyl-CpG-associated tag location is shown by the arrow.

Changes in methyl CpG islands have been associated with particular cancer diagnoses and prognoses. This invention permits the simple isolation and characterization of methyl-CpG islands in samples of genomic DNAs. Two approaches are provided in this invention, both of which produce a collection of short genomic DNA sequences from CpG rich DNA regions.

Description

Describes a method of generating short genomic signature tags from CpG and methyl CpG-rich regions of genomic DNA. Identification of aberrant methylation provides indicators of disease states and may be used as indicators for treatment strategies.

The method provides a fast, simple and an economical approach of genome-wide finger printing of methyl-CpG regions of genomic DNAs. Diagnostic applications include identification of at-risk individuals, diagnosis of particular cancers and treatment direction strategies and treatment monitoring.
